I think generally this is a difficult question because my favorite games don't necessarily have the best endings. I think it figures because a good game is a game you don't really want to see end, and I'm not even sure if the best possible ending for a great game can't help but come across as anticlimactic.

Also, all Zelda game endings are the same. Windwaker is my favourite, and stabbing Ganondorf in the face and turning him to stone as Hyrule floods permanently is epic, but I just saw my girlfriend play OOT (I made her replay classics) and realize you also stab Ganon in the face several times at the end, and you probably also stab every other form of Ganon in the face in every other game. Seriously, those games are rehashes, which was fine from 8 bit -> 16 bit -> 3D -> better 3D era, but afterwards it's the same game over and over. It's time to innovate, and maybe stab him someplace else next time.
(Stabbing is a metaphor in that latter comment; it's epic as f*ck every time and it should always happen. But the games need to change besides).
Edit: This rehash applies to all games that spanned eras, particularly Nintendo. Tell me Metroid Prime wasn't Super Metroid 3D, or Ocarina wasn't ALTTP 3D.
More edit: not that there's ANYTHING wrong with that, because those games are the best games ever.
