You're way under-geared. D: You should definitely finish up the side-quests.
If you're stuck on the Rainbow Shell (i.e. Got it from the cave, but can't get through to the castle) it's because you have to have Marle in your party to yell at the guards and let you through.
You may not be able to do the Rainbow Shell quest to begin with if you don't have Crono, not sure though.
Make sure you repair the old house, too. You'll get plenty of good items if you repair it (but make sure you don't open the chests in the past until you've gotten the ones in the present first).
There's a town in the past/present that you can't access until you have the Wings of Time upgraded with the ability to fly.
In the past, you'll find Toma at the Inn or somewhere like that, and he'll give you a soda. In the present, there's a place near the town with Toma's grave. Pour the soda on it and he'll tell you about the Rainbow Shell, and where to find it. The Rainbow Shell makes Crono's best weapon, as well as some of the other best stuff in the game.
There's a house in the town, too. In the present, it's all run down. You can talk to a carpenter and he'll tell you he'd fix it if he had tools, and if the ghosts were cleared out. You borrow the tools from the carpenter in the past, take them to the guy in the present. Go to the house, clear out all the ghosts you can get to, go back and he'll repair more of the house. You just keep doing it until the whole house is repaired.
At the end of the house, you'll find Cyrus's grave, which upgrades the Masamune to Frog's strongest weapon.
Also, with the sealed chests (the ones you use the pendant on). Unseal them in the past, but don't remove the item. When you open them in the present, they'll upgrade to a stronger form.

I like how this game has so many obscure side quests that are ridiculously hard to find. I try not to use walkthroughs for single player games. Any hints what this lumicite shard is for?
I assume you're playing the DS version. They added that extra stuff in it. I kinda messed around with the sapling but then I got bored and went back to the real story.

For future reference, every chest in the game that has a past/present equivalent works that way. The elemental "Vests" can be upgraded to "Mail" which have higher defense and absorb more HP.
As for the other thing, no idea. I've only played the SNES version, so anything extra, I have never heard of before. :(

Just as I suspected...
Kinda one of my issues with CT, there is no sense of plot progression, no build up or momentum so I find it almost impossible to estimate what stage of the story I am at, usually you know when you are going into the final battle and reaching the climax of the story with other rpg's and can then clear side quests etc before finishing. I still don't have any idea if I'm going into the final boss or not (don't tell me :P)
