I guess lightning it is.
I can't seem to find any other instance of Ganondorf using magic other than "dark" type to trap or imprison others. Aside from that he's an absolute brute force barbarian with a huge *** great-sword. Ball or lightning + metal sword...

No specific element. Just doesn't look lightning enough for me, if anything it almost resembles the effect of the light arrows themselves. I suppose it was the effect of being hit by his magic that made it convincing, along with the sound of the electricity surging after impact.
See for yourself You mean basically the same sound and animation the light arrows make as I just said?
