As long as you're using the same file system, you won't have an issue on a non-os drive as far as keeping data is concerned (in this case, most likely ntfs, which you will be, cpu is irrelevant, in this case).
I'd unplug all but your OS drive when reinstalling though, the windows installer is kind of HELP I AM TRAPPED IN 2006 PLEASE SEND A TIME MACHINE, and if it sees partitioned space on another disk, it likes to use it for stuff at times, instead of just your boot disk. That and it prevents accidental "mistakes" of selecting the wrong drive.
