On the SNES, the best and I mean absolute BEST games were (no particular order):
Chrono Trigger
Super Mario RPG
Earthbound
Zelda: Link to the Past
Secret of Mana
If you go on an SNES kick, you HAVE to play these.
If the length of the games is your issue, get a Save State Editor (like for Super Mario RPG or Earthbound) and max your stats/get the best equips, and just play through for the storyline.

Oh no no don't get me wrong, the length of a game is indifferent to me, I play for the enjoyment and would never complain about a game taking up my time, just saying there's alot of other games I want to play more than Mario. My longest game to date (to finish the game main story, not counting additional content) is Xenogears on 50 hours! I know I bang on about Xenogears too much but it was maybe the greatest story I ever had the joy of witnessing and it was the longest.

I still have my Secret of Mana SNES cartridge (and working SNES!).
Secret of Evermore is also worth playing. Not as good as SoM but I still had a lot of fun playing it. It's got some of the best lines of any RPG I've ever played.
Edit: Xenogears is one of my favorite games ever. The story for it, and everything leading up to it (Xenosaga and all that) was written well before it was made into a game.
For perspective, Xenogears was the final "Episode" of the book, Episode 5. Xenosaga Episodes 1-3 were (if I remember right) all part of Episode 1 of said book.
Edit edit: Xenogears was also kind of interesting because the basis of the story almost completely paralleled the anime Neon Genesis Evangelion, other than time period and certain aspects of the technology.

And the enemy "Dali's Clock" needs to be renamed, as it references Salvador Dali and his famous work: Clocks.
Not sure how accurate or liable this information is, but frankly I rather not have the game at all if they have to censor everything that made it awesome to begin with. It kind of defeats the purpose of releasing it if it's not even going to be the same damned game.
Nintendo of America has stated that they're willing to change the name of Dali's Clock, but it seems there's still some hope if they're clinging onto the awesome pop culture references within the soundtrack. It might be wishful thinking, but hopefully someday this legal shitstorm will tide over and we can have the game available, unaltered and in it's entirety worldwide for public release.

Only 50? Noob.
I have a habit of checking every corner of every room for items and exploring all the area so stuff usually takes up a few extra hours when you add in the relentless random battles, which Xenogears is notorious for.
Forgot about the internet on my phone. Stuck in traffic and not surprised, think I rather keep playing pokemon black 2. Troy was kicking everyone's butt

Well if Laffy could read would see I said not counting additional side quests etc >_> I spent about 8 hours there until I managed to take down the dragon.
I dunno, there are other games I wanna play, so it's not on my list. :P
Nah man, don't even compare it to a Mario, not even close, it's not actually possible. For real though, unbelievable game, was actually intended to become FF7 but it was decided that it was too dark and complex so was given it's own project. Not to mention the religious implications and comparisons to modern day Christianity prevented the game from being granted release outside Japan until years later.
I dunno, there are other games I wanna play, so it's not on my list. :P

It's not possible, Mario is too light hearted to even come close to such an epic story of politics, war, religion, manipulation, phsychology. I mean for god sakes I had to go and research the work of Sigmund Freud and his work on the human psyche just to understand what was going on and that is only one of many philosophical themes running through the game.
